ACT Police said the 15-year-old boy was one of three people to hold up the 7-11 on Chinner Crescent about 5.35am.
The employee was threatened with a knife, and handed over a sum of cash.
The trio fled in a blue Ford Falcon.
Police searched the area and located the vehicle which has been seized for analysis.
Officers saw one of the alleged offenders fleeing on foot, and he was arrested and taken to the ACT Watch House.
The 15-year-old Latham boy has been charged with aggravated robbery, and was due in ACT Magistrates Court on Thursday.
Investigations are continuing into the identity of the other two offenders.
