The store was closed at 4pm on Monday and reopened about 1pm on Tuesday.
Woolworths representatives contacted ACT Health on Monday to make them aware of the closure.
"ACT Health was also advised to ensure they were happy with our actions," the spokesman said.
Woolworths was unable to give details of what the issue was with the sewage pipes.
The spokesman said the store was now trading normally and Woolworths apologised for any inconvenience to customers.
