Jones fired a respectable two-under 71 at Millbrook Resort in his first tournament of this year, while Millar backed up his breakthrough victory in the New Zealand PGA with a one-under 72.
Victorian David Bransdon and NSW's Won Joon Lee are the players to catch after shooting nine-under par rounds of 64.
Coming off his first career victory on the Australasian tour last weekend, Millar started his round with a birdie on the par five, first.
The Gold Creek Country Club professional followed that with birdies on the eighth and ninth holes to finish three-under through his first nine.
However, he came undone on the run into the clubhouse, dropping shots on the 12th, 14th and 16th while birdying the 13th.
Jones showed no effects of the wrist injury which has hampered his past two years on the tour with four birdies in his round.
The only blight on an otherwise perfect day was a double bogey on the par four, sixth, but he is still within striking distance with 54 holes to play.
