Hughes took out the first two places aboard Yakity Yak and Blackall Park Atlantis respectively, with Dion Williams from Bega finishing third on Anniegray.
More than 250 horses and 160 riders competed at the two-day event at Equestrian Park in Curtin, including 21-year-old Canberra rider Clint Beresford, who is in the extended squad for the 2016 Rio Olympic Games.
The squad of 18 riders will be cut to 10 for the final international stages of the selection process.
Hughes has more than 45 years of experience in the sport as a rider, coach and breeder.
He has competed in showjumping competitions all over Australia and in World Cup qualifying levels.
Beresford is among those in Hughes' squad along with Jess Spence and husband and wife combination Jess and Jamie Grant.
Hughes had consistent performances over the two days to finish on top of the pile.
"Well it's nice when I beat them, but it doesn't matter when they beat me because that's part of my job, teaching them and training," Hughes said.
"We also breed, so a lot of these horses I've bred, so it's really nice to see them there.
"It doesn't matter if they win or I win, as long as we're in the line-up."
The ACT Showjumping Cup is the region's premier event on the calendar and attracted competitors from the ACT and NSW.
Hughes also won the open six-bar event and was first and second in the 1.25 metre category.
