The electronic music duo's hit single High was tipped by many to win the annual Australia Day countdown by the youth music station.
It was voted in at No. 2, behind fellow Australian Chet Faker's Talk Is Cheap.
In a coup for the capital's music scene, the duo's collaboration with Canberra three-piece SAFIA, Take Me Over, also took out the No. 5 spot.
More than two million listeners voted for their favourite 10 songs as part of the competition.
High, a collaboration with artist Nicole Millar, was the most played track on the station for 2014.
The song also became the duo's first Top 40 hit on the ARIA Singles Chart in February, 2014.
The result comes days before the duo, made up of producers Adam Hyde and Reuben Styles, plays in California ahead of a regional tour of Australia next month.
"We've got the whole family out here, we're in Portsea, Victoria," Styles told the station after taking out the fifth spot.
"We've got a big slip 'n' slide."
Hyde said, "We started out the year just doing club shows doing our thing and I dunno, it's like a big blur".
Styles added, "It's been the most amazing ride of our entire lives," before accidentally swearing on live radio.
The two formed Peking Duk in 2010.
They've since performed at Falls Festival, Splendour in the Grass, Parklife, Big Day Out and Stereosonic, their popularity skyrocketing over the past year.
SAFIA also made a second apppearance in the countdown, coming in early at No. 96 with their song Paranoia, Ghosts and Other Sounds.
The three-piece, made up of Ben Woolner, Michael Bell and Harry Sayers, formed in 2012 and has performed in the US and played at Falls Festival and Southbound.
Their indie electronic pop also receives regular airplay on Triple J.
An earlier post on the band's Facebook page thanked supporters for voting for the band in the Triple J countdown.
"We don't write music with the aim of making lists but it's an awesome feeling to think that you guys like our tunes enough to include them in your favourite songs of 2014."
Canberra-born singer/songwriter Kim Churchill's Window to the Sky landed in at 42.
The former busker was raised in the small NSW coastal town of Merimbula and is renowned for his deft guitar work.
He also juggles the bass drum, harmonica, tambourine and percussion.
He's performed across Australia and overseas, opening for Billy Bragg and Michael Franti and performing at the Montreal Jazz Festival, Telluride Blues and Brews, Winnipeg Folk Festival, Byron Bay Blues Festival, Falls Festival and Southbound Festival.
