The crash happened on the Gateway Motorway overpass at Bracken Ridge about 5.20am and one southbound lane was blocked.
Police had cleared the scene and reopened the lane by 6.30am, while the male rider was taken to the Royal Brisbane and Women's Hospital in a stable condition by paramedics.
About 7am, congestion on the Gateway Motorway had cleared but 15 kilometres of southbound delays stretched back along the Bruce Highway to Deception Bay.
Australian Traffic Network spokesman Jay Lane said the Bruce Highway was "a bit of a mess" for most of the morning peak and the delays cleared about 8.30am.
