James Michael Waugh, 28, did not appear in the ACT Magistrates Court but the pleas were entered by his lawyer, who also suggested further charges against her client could be laid.
He was arrested after a tip off to the National Security Hotline alerted authorities to a number of online posts allegedly made by Mr Waugh.
In one post, Mr Waugh allegedly threatened to kill members of the Canberra House of Prayer and posted his own address inviting members to confront him.
"I'm going to kill every single one of you dog polytheist c----," a post he allegedly wrote read.
He also allegedly sent a message to a group of people and it was forwarded to authorities.
"I have issued threats, along with my name and address, to every coward dog church in Canberra. If you know someone with balls send them along. I've bought a scimitar and intend to cut their heads off in my front yard as reprisal," he allegedly wrote.
The court had previously heard he had purchased a one-metre long scimitar from Pakistan and had sharpened it.
The court previously heard police also found handwritten notes listing various weapons Mr Waugh allegedly intended to purchase to prepare for a day of judgement.
Mr Waugh has not been diagnosed with any mental illnesses.
He was charged with possessing an object with the intent to kill or cause grievous bodily harm, using a carriage service in a menacing manner and making threats to kill.
Pleas of not guilty were entered to all charges.
Mr Waugh has been in custody for about two months since his arrest.
He has twice been denied bail and will remain in custody until the next hearing date in July.
