The update to the website, which rates individual schools performance, followed a review into NAPLAN data reporting on My School.
The website has fewer displays of NAPLAN data and comparisons with statistically similar schools have been removed.
But the ACT government has labelled the release of the new comparison data as "flawed". The Education Minister, Yvette Berry, said the data reported for the ACT was not a "reliable indicator".
"This is because of flaws in a new method for comparing the actual performance of a school with a statistical prediction of how the school should have performed in NAPLAN," Ms Berry said.
She said the average of ACT predicted scores was "artificially" increased due to the fact predicted NAPLAN scores were based on parents' occupation and education.
"The ACT has a predominately public service workforce where many people hold the job title 'manager' across a range of employment classifications," she said.

"Sixty five per cent of ACT students have a parent with a bachelor's degree or above, compared to the national average of 35 per cent."
"Comparing the predicted and actual scores results in a large difference that falsely suggests underperformance of ACT schools, both government and non-government."
ACARA chief executive David de Carvalho said the body was in discussions with the ACT government.
"The ACT government has had a long-standing concern, which pre-dates the new approach, about the ACT data on parental education and occupation that is provided to ACARA," he said.
"ACARA is working with the ACT to identify whether there is any anomaly, and if so, what if anything needs to be done to address it."
