Perisher in NSW, operated by the same US-based company, will remain open.
In a statement released on Thursday, Vail Resorts Australia said it "did not make this decision lightly as we know our employees, guests and the communities where we operate have already endured so much hardship this year".
The three resorts only opened on June 24.
Pete Brulisauer, the company's chief operating officer, said he recognised how "incredibly disappointing" the decision would be to guests and pass holders.
"However, we are focused first and foremost on health and safety, following local health guidelines and doing our part to support efforts across Victoria to address the recent rise in coronavirus cases," he said.
The shutdown of the two Victorian resorts began on Thursday and the suspension of all lift operations will continue until "at least" August 19, which means missing out on much of the season.
Victoria Police have been conducting spot checks at the entry to the resort and throughout Mt Hotham since July 4.
Perisher will remain open and is currently unaffected by the decision, although operating with much-reduced skier and boarder numbers.
Holders of a 2020 Epic Australia Pass, which provides access to all three resorts, who have not used their pass this season, have until July 12 to receive a refund.
