Christophe Galtier's side followed up last week's 1-0 win at PSG with another three points thanks to second-half goals from Burak Yilmaz and Zeki Celik.
However, Lille were indebted to goalkeeper Mike Maignan, who saved an early penalty from Metz forward Aaron Leya Iseka and made two other key saves.
Striker Yilmaz rifled home his 12th goal of the season for Lille on the hour mark and his fellow Turkey international Celik struck a decisive second in the closing stages.
Lille have lost just three times in the league this season, conceding only 19 goals in 32 matches.
PSG are at Strasbourg on Saturday.
