Dr Ayres will take on the role in March 2017, replacing Anne-Marie Scwirtlich, who is retiring after five years at the helm.
She has held various senior roles at the library since 2002, including head of manuscripts and assistant director-general of resource-sharing.
More recently, she has worked to increase the prominence of the library's collection, heading up its online archive Trove.
Dr Ayres will take up the role on March 2, 2017.
