Graham Stuart Dillon, 37, was arrested when police and ambulance crews were called to a house at Jacka in February.
His son, Bradyn, was found injured at the house and taken to hospital. He later died.
Dillon was charged with the boy's murder, as well as three counts of assault occasioning actual bodily harm, and remains behind bars at the Alexander Maconochie Centre.
He faced the family violence list in the ACT Magistrates Court on Tuesday.
Dillon's Legal Aid defence lawyer, Louise Taylor, entered pleas of not guilty to all four charges on his behalf.
Magistrate Beth Campbell committed Dillon to stand trial in the ACT Supreme Court.
Dillon, who wore jeans and a blue collared short, did not speak and did not apply for bail during the brief appearance.
Few details have emerged about the boy's death and a statement of facts detailing the allegations against Dillon has not been tendered.
The alleged killing sent shockwaves through the community and devastated family and friends.
His case will come before the higher court in September.
