Police were called to the shop in Jenke Circuit, Kambah about 11am after a witness saw a 14-year-old boy walking into the store concealing a knife.
Police pulled the boy out of the store and conducted a search, which turned up a spring-loaded folding knife, a large hunting knife and clown mask.
The boy was also found to be carrying a balaclava and drug paraphernalia in his backpack.
He was arrested and taken to ACT Watch House where he was charged with providing a false name or address and two counts of possessing a knife without reasonable excuse.
The boy will appear before the ACT Children's Court on November 21.
His arrest comes weeks after ACT Policing warned residents the so-called 'clown purge' would not be tolerated in Canberra.
Hysteria about menacing clowns swept through Canberra and a group of clowns carrying bats were spotted in Conder.
