The Saints are coming off a disappointing season in which they missed the finals, one year after breaking their long September win drought.
Hamill and fellow assistant coach Adam Skrobalak, high performance boss Matt Hornsby and senior physiotherapist Andrew Wallis are all departing, and there could yet be further movement in the ranks.
Former St Kilda captain and Carlton forward Hamill, who ended his playing career in 2006, spent 10 years as a Saints assistant coach, including taking the reins of VFL affiliate Sandringham.
Hamill met with the Blues several weeks ago to discuss a possible return to that club.
In a statement on Monday, St Kilda said the departing quartet were leaving "to pursue opportunities outside the club".
"These departures are difficult at the best of times, but are made even harder when you're working with such high-quality individuals," St Kilda chief operating officer Simon Lethlean said.
"Aaron and Adam have both had impact on countless players during their time on our coaching panel, with Aaron also serving as an important link to our club history, a role I'm sure he will continue for a long time."
Skrobalak had been with the Saints for seven years.
Hornsby joined St Kilda in 2015, while Wallis' tenure spanned 14 years and 300 games.
The latter played a key role in the longevity of a long list of Saints champions, including Nick Riewoldt and Lenny Hayes.
"Andrew is one of the best physios in the business and has laid a strong foundation for our team to continue delivering an extremely high level of support to our players moving forward," Lethlean said.
"We thank all four for their contributions to the club and look forward to celebrating their achievements with the broader club once restrictions allow."
