The people, who cannot be named because of a suppression order, have each pleaded not guilty.
One is accused of committing the murder as well as an aggravated burglary, and the other two are charged with being an accessory after the fact to murder.
A fourth man has been charged with being knowingly concerned with the murder and knowingly concerned with the aggravated burglary. He too has pleaded not guilty, but was not yet committed for trial.
Mr Waugh, 37, died from a single gunshot wound to his chest in his Watson home in November 2016.
Police allege the shooting was revenge after Mr Waugh went to police over an alleged home invasion triggered by a drug deal gone wrong.
Police allegedly found a gun and a crowbar believed to be linked to the alleged murder when they searched the Queanbeyan River last August.
The four will appear in the higher court for the first time later this month.
