ACT Policing said officers were called to Wanniassa High after reports that multiple alarms had been activated at the senior campus at 4.10am on Sunday.
The gym and another area had been entered with property damaged in both rooms.
Officers located and arrested two boys, aged 16 and 17, a short distance from the school.
They were taken to the Tuggeranong Police Station where their parents were notified.
Both boys are expected to be charged with burglary and will face the ACT Childrens Court at a later date.
The incident was one of 13 that ACT Policing responded to during Operation School Safe, which ran from October 1 to 16.
The initiative was undertaken to deter property damage and burglaries around school grounds during the October school holidays, however police still reported six incidents of property damage and seven burglaries at schools.
