The majority of the site, which is the largest mixed-use development under construction in Australia, is no longer subject to the notice after development and building approvals were amended.
Access Canberra said small areas of the site would still be subject to the stop-work notice pending other development approval conditions.
A Geocon spokesman declined to comment.
Construction occupations registrar Ben Green said investigations would continue into how work inconsistent with development and building approvals took place.

"I'd like to remind all builders and developers to ensure that all necessary development and building approvals are in place to support compliant development in the ACT," Mr Green said.
Access Canberra issued a stop-work notice on the Geocon site after earlier knocking back proposed amendments to the precinct's development application.
The notice was issued on July 11 after inspectors found work allegedly inconsistent with building approvals.
The planning authority at the time said in its notice of decision the developer would need to submit a new application that reflected intended changes.
"Due to the inconsistencies between the stated amendments in the application and changes shown on the plans, it is not possible to assess the application in its current form," the decision said.
