Bernal is likely to remain in charge for the remainder of the National Premier League season before a full-time replacement is found for next season.
Bernal is the club's technical director and enjoyed a distinguished playing career which included 21 appearances for the Socceroos between 1989 and 1996.
He also played in professional leagues in Spain and Italy, but had his most successful stint with English club Reading, where he played more than 180 games.
Bernal continued his association with the game after retiring, and was the personal assistant for England superstar David Beckham when he was at Real Madrid.
He now manages a small group of players, the most notable being current Socceroo and Canberra product Tom Rogic.
Junna's first season coaching Canberra FC ended abruptly when he was fired after the team's 3-2 loss to the Cooma Tigers last Sunday.
Canberra FC is third on the NPL table with six wins, three losses and a draw.
It also lost last Thursday night's Federation Cup final to Belconnen United.
