The 22-year-old announced the injury via an Instagram post on Monday afternoon.
"It is extremely hard to put into words how I am feeling right now," she said in the post.
"Unfortunately, I tore my ACL last week. I am incredibly grateful for the opportunity to be a part of last week's camp and the past 6 months of football."
Flannery was one of 26 Australian-based players who attended the Women's Talent Identification Camp in Sydney from May 4-7.
It is not understood when the injury occurred during the camp or what caused the ACL tear.
However, the Canberra native thanked everyone for their ongoing support as she faces her road to recovery.
"Although it will be difficult, I am confident that I will do everything in my power to come back stronger and better than ever," Flannery said.
"[I] can't wait to be back out there."

The post's comment section was flooded with messages of support from fans, teammates, W-League and Matildas players.
PSV Vrouwen player Amy Harrison, who herself has suffered an ACL tear twice in recent times, sent her well wishes from the Netherlands and said Flannery would be back "bigger and better" soon.
Fellow United teammate Michelle Heyman also offered her support and said "you've got this sis".
US OL Reign striker Jasmyne Spencer, and former United teammate, agreed the attacker would "definitely get through this and come back stronger and better than ever".
Flannery had recently left Sydney Uni SFC and signed with APIA Leichhardt in the NSW Women's National Premier League.
